There's a lot of times where Hermione's clearly just imitating attitudes about these things in the real world. Like, we actually have fortune telling in the real world so she finds it unbelievable. Fairy tales aren't true in our world so she doesn't buy it. And she needs to be the person who isn't spiritual in OotP so she insists there are no voices or whatever. She automatically knows that the animals Luna talks about don't exist because they're supposed to be like Bigfoot.
Though I don't think the books are intentionally linking it to her Muggle heritage. According to that she shouldn't believe any of this stuff. It's more, I think, about recognizing when it's a a joke on the real world or something.
