It's entirely possible that Albus hadn't any solid indication that the scar was anything but a scar until Harry showed up at Hogwarts and started having pains in it when around QuirrellMort.
But yeah, Albus knew that the Promised One would be "marked", so he wasn't going to do anything to interfere with that on spec.
